SUMMARY:AM Seminar: Genetically Admixed Groups as a Laboratory for Mathematical Modeling and Discovery
DESCRIPTION:Presenter: Dr. Aw\, Department of Genetics\, University of Pennsylvania \nDescription: Admixed groups consist of individuals descended from two or more historically separated ancestral populations\, and they are underrepresented in biomedical studies. Admixed individuals are unique in that they carry mosaics of ancestral segments within their genome\, so their genetic information is typically summarized as a pair of genotype and local ancestry data matrices. I will present two research projects on admixed groups: one applying statistical models to study genetic architecture and polygenic risk\, and another using biomedical data analysis to motivate combinatorial and probabilistic questions. In the “math to genetics” direction\, we describe structural causal models that show local and global genetic ancestry are instruments for epistasis. These models of genetic architecture imply that certain polygenic scores can differentiate between cis and trans epistases\, and highly similar cross-ancestry genetic effects do not rule out pervasive gene-gene or gene-environment interactions. In the “genetics to math” direction\, we study the enumeration of genotype and local ancestry data matrices — which we call admixed arrays — subject to constraints that arise naturally in biomedical applications. Using saddle-point approximation and complex martingale techniques\, we show that admixed arrays admit a different independence heuristic than the closely related binary contingency tables (e^(–1/4) vs e^(–1/2) correction factor). If time permits\, we will discuss ongoing work on designing algorithms for performing exact and approximate enumeration. \nAbout the speaker: Alan Aw is a mathematical scientist specializing in human statistical and population genomics. He is currently a postdoctoral researcher with the Department of Genetics at the University of Pennsylvania\, having obtained a PhD in Statistics at UC Berkeley and studied Applied Mathematics as an undergraduate. His research centers on the genetics and mathematical modeling of underrepresented groups. This includes statistical modeling and analyses of Biobank-scale admixed cohorts to better understand the genetic architecture of biomedical traits and improve genetic risk prediction\, developing non-parametric hypothesis testing methods for genomics\, and interdisciplinary approaches to studying European demographic history inclusive of indigenous Siberians. SUMMARY:Wang\, H. (CSE) - Accelerating RTL Simulation with Specialized Graph Partitioners
DESCRIPTION:Register transfer level (RTL) simulation is an invaluable tool for developing\, debugging\, verifying\, and validating hardware designs. However\, the performance of RTL simulation has long been a limiting factor in industry. Despite the inherent parallelism of hardware\, current RTL simulators have not achieved practical performance gains due to fundamental challenges in communication\, synchronization\, memory bandwidth\, and architectural mapping. \nThis dissertation addresses the RTL simulation performance problem from three complementary perspectives: optimizing simulation latency through parallelism\, improving aggregate throughput via deduplication\, and enabling efficient GPU acceleration with RTL-native semantics. \nFirst\, we present RepCut\, a parallel RTL simulation methodology that uses replication-aided partitioning to cut circuits into balanced partitions with minimal overlaps. By replicating the overlaps\, RepCut eliminates problematic data dependences between partitions and significantly reduces synchronization overhead. RepCut achieves superlinear speedups of up to 27.10x using 24 threads with only a 3.81% replication cost. \nSecond\, we introduce Simulation Deduplication\, a technique that exploits the extensive reuse of building blocks in modern hardware designs. By generating shared code for duplicated instances and carefully co-scheduling their execution\, we reduce the instruction cache footprint and memory bandwidth pressure. This approach achieves up to 1.95x speedup for single simulations and 2.09x improvement in overall batch simulation throughput. \nThird\, we present Toucan\, a GPU-accelerated RTL simulation framework that preserves RTL semantics rather than flattening designs to gate-level netlists. By leveraging native GPU arithmetic operations and introducing warp-level micro-partitioning with shuffle-based communication\, Toucan achieves efficient mapping of irregular circuit topologies to GPU SIMT architectures while maintaining fast compilation times. DESCRIPTION:Reinforcement Learning (RL) is a machine learning paradigm that trains a decision maker\, or policy\, by learning from interaction with an environment. The power of RL lies in its ability to learn complex strategies without explicit human instruction\, which can lead to better solutions that human designers overlook in domains ranging from robotics to scientific discovery. Despite these successes\, applying RL to safety-critical control systems remains a significant challenge due to the fragility of black-box policies. Standard RL controllers are prone to “chattering” or indecisiveness\, which is rapid\, detrimental switching between decisions induced by small disturbances\, and lack formal closed-loop safety\, stability\, and robustness guarantees. Furthermore\, existing discrete and continuous-time RL paradigms struggle to model hybrid systems\, where continuous state evolution is intertwined with instantaneous discrete updates. Consequently\, standard RL approaches cannot effectively be applied to safety-critical hybrid dynamical systems\, as such approaches suffer from discretization artifacts\, computational inefficiency\, and a lack of closed-loop safety\, stability\, and robustness guarantees. \nTo bridge the gap between hybrid control theory and RL\, this research proposal is organized into four interconnected thrusts. Thrust 1 addresses the fragility of existing standard RL-based policies by designing RL algorithms to construct robust hybrid supervisors to eliminate chattering. Thrust 2 establishes the theoretical bedrock of a native hybrid RL formulation. By leveraging insights from discounted MPC\, the hybrid RL problem is formulated with intrinsic closed-loop stability\, safety\, and robustness properties. Thrust 3 extends standard RL components to the hybrid domain to create RL algorithms capable of solving the hybrid RL problem defined in Thrust 2. SUMMARY:AM Seminar: Structure-Preserving Discretizations and their Applications
DESCRIPTION:Presenter: Andy Wan\, Assistant Professor\, University of California\, Merced \n  \nDescription: Many models from science and engineering possess fundamental structures which are important to preserve in order for accurate and stable long-term predictions. For instance\, preserving conserved quantities\, such as energy\, mass and momentum\, are fundamental in many physical systems. Moreover\, preserving dissipative quantities\, such as entropy or Lyapunov functions\, are also essential for predicting correct asymptotic limits. In this talk\, we will survey a recent new class of conservative and dissipation-preserving integrators\, called the Discrete Multiplier Method (DMM). We will discuss various applications to many-body systems\, geodesic flow\, and particle methods in fluids and kinetic models. Moreover\, we will introduce Conservative Hamiltonian Monte Carlo\, which utilizes DMM to improve sampling efficacy of Hamiltonian Monte Carlo for high dimensional target distributions. If time permits\, we will also discuss how structure-preservation in scientific machine learning can improve long-term predictions and be amenable to error analysis on accuracy bounds. \n  \nBio: Andy Wan is an Assistant Professor in the Department of Applied Mathematics at the University of California\, Merced (UC Merced). Prior to joining UC Merced in 2024\, he received his Ph.D. from Polytechnique Montreal\, and was a postdoctoral fellow at McGill University and later an assistant professor at the University of Northern British Columbia. His research interests are in numerical analysis\, scientific computing\, and scientific machine learning. He focuses on structure-preserving discretizations\, specifically in the theory and development of conservative and dissipation-preserving integrators\, as well as their applications to mathematical sciences\, computational statistics and scientific machine learning. He is currently a co-investigator of the 2024-2027 Collaborative Research Group on “Structure-Preserving Discretizations and their Applications”\, supported by the Pacific Institute for the Mathematical Sciences (PIMS). DESCRIPTION:Presenter: Professor Jingmei Qiu\, University of Delaware \n  \nDescription: In this talk\, we introduce a sampling-based semi-Lagrangian adaptive rank (SLAR) method\, which leverages a cross approximation strategy—also known as CUR or pseudo-skeleton decomposition—to efficiently represent low-rank structures in kinetic solutions. The method dynamically adapts the rank of the solution while ensuring numerical stability through singular value truncation and mass-conservative projections. By combining the advantages of semi-Lagrangian integration with low-rank approximations\, SLAR enables significantly larger time steps compared to conventional methods and is extended to nonlinear systems such as the Vlasov-Poisson equations using a Runge-Kutta exponential integrator. Building on this framework\, we further develop the SLAR method for the multi-scale BGK equation\, introducing an asymptotically accurate approach that eliminates the need for low-rank decompositions of the local Maxwellian in the collision operator. To enforce conservation of mass\, momentum\, and energy\, we propose a novel locally macroscopic conservative (LoMaC) technique\, which discretizes the macroscopic system using high-order DIRK methods. Additionally\, a dynamic closure strategy is employed to self-consistently adjust macroscopic moments\, enabling robust simulations across both kinetic and hydrodynamic regimes\, even in the presence of shocks and discontinuities. We validate our method through extensive benchmark tests on linear advection\, unto 3D3V nonlinear Vlasov-Poisson\, and multi-scale kinetic problems\, demonstrating its accuracy\, stability\, and computational efficiency. The Sampling-Based Adaptive Rank framework offers a promising pathway for overcoming the curse of dimensionality in high-dimensional multi-scale kinetic problems. \n  \nBio: Dr. Jingmei Qiu is a Unidel Professor in the Department of Mathematical Sciences at the University of Delaware. Her research focuses on the design\, analysis\, and application of high-order structure-preserving computational algorithms for complex systems characterized by multi-scale\, multi-physics\, and high-dimensional features. SUMMARY:AM Seminar: Applications of the Flow-Density Relationship in Traffic Modeling
DESCRIPTION:Presenter: Dr. Martha Shott\, Department of Mathematics & Statistics\, Sonoma State University \n  \nDescription: Many mathematical models of traffic are macroscopic in nature\, meaning that they model the relationship between average speed\, density\, and flow along a road or freeway segment. One of the fundamental relationships connecting these three quantities is the flow-density relationship\, for which various models have been proposed since the 1930s. In this talk\, we will discuss some of the more commonly used models of the flow-density relationship\, as well as how those models are used within the contexts of stop-and-go congestion\, catastrophe scenarios\, and freeway infrastructure assessment. \n  \nBio: Dr. Martha Shott is an applied mathematician and professor at Sonoma State University. She received her B.S. in Mathematics from Davidson College in North Carolina and subsequently earned her Ph.D. in Applied Mathematics from the University of California\, Davis. While much of her research continues from her dissertation related to traffic flow modeling\, Dr. Shott also works with undergraduate students on ecological modeling. SUMMARY:Moreland\, Z. (AM) - Transcriptomic and Computational Analysis of Burn and Excisional Wound Healing
DESCRIPTION:Accurate assessment of wound healing progress is critical for optimizing patient care and preventing complications\, yet clinicians currently lack precise tools to determine where a wound stands in the healing timeline. Wound healing progresses through overlapping stages of inflammation\, proliferation\, and maturation\, each marked by characteristic shifts in gene expression that are difficult to interpret without robust computational methods. This paper proposes to classify wound healing stages from transcriptomic data using support vector machines combined with biologically informed clustering to serve as features for the hierarchical SVM classifiers. This approach is applied to two distinct wound types: excisional wounds in pigs (21-day timeline) and burn wounds in mice (42-day timeline)\, enabling comparison of classification performance across different injury mechanisms. The models achieved high overall accuracy\, with the burn model performing better at the classification of the stages. Both models made mistakes in distinguishing inflammation from early proliferation\, highlighting the inherent biological overlap between these transitional healing stages. Overall\, we find that transcriptomic-based classification can reliably identify wound healing stages across different wound types\, providing a foundation for developing personalized diagnostic tools that could transform clinical wound management and improve patient outcomes. \nEvent Host: Zoe Moreland\, M.S.
